To get rid of musty smells you need to use an aircon anti-bacterial spray. I have heard two reasons for this, one is that it treats the whole system and the other is that it treats the filter.

 

I am putting a new filter in, so do I need to spray the system as well to kill the musty smell?

From reading the instructions on the can in the shop I gather you remove the filter, switch on the fan and spray the contents into the air intake, allowing it to be carried through the system and onto the heater matrix and evaporator to do its bussiness, then you refit the filter or in your case replace it

the musty smell is most likely due the build up of bacteria on the evaporator and not the pollen filter

I could not get any of the spray but I have changed the filter and the smell has gone.

 

I think Ford must have taken the filter then built the car around it. There is so little room to get your hands to the filter over the top of the engine then slide it right across. I think I need a skin graft on my arms!
